If you have the script editor popped out into a new window and code open in the original window if you make changes in both (but in separate files) and save in one it deletes the changes in the other window instead of saving (or at lease maintaining) them. I'm guessing this is to avoid differences if you have edited the same file in both windows but if you are editing different files together it is very frustrating.
